I'm not sure if I'm posting in the right category, but has anyone switched from an Alidropship stock theme to a customized Woocommerce theme? If so, is there a way to "map" items?

If I understand you right, now you're using the AliDropship Original plugin and one of our themes.
If you want to use WooCommerce themes you should move from the Original version of the plugin to the Woo one, because the first version is incompatible with Woo themes.
When you switch to the Woo plugin, you will have to start from scratch setting up your site, theme and importing all your products and editing their descriptions again.
