Yup. Some ajax filter plugins can do it.

More simple, create 2 master categories (primary category to be more accurate) "men" and "women" and put all the corresponding products/subcategories into these.

Yes but what about type of subcategory which belongs to both main categories.
lets say we have three main categories Men, Women, Kids,
subcategory Shoes should be in all but for their relevant products.
how can we arrange such sub categories.

I don't know if I get your question or not but for me all of it is quite obvious woocommerce 101.

Create category Men, Women, Kids. Then sub category Shoes man, Shoes Woman, Shoes Kids and assign these cat as "primary category".

Google is your friend.

Thanks Arnaldo, I finally resolved the issue by creating subcategories under each main category. Names are same but as they fall under different main categories, they will show different products.
